Agordejo searches for desktop files in the places the XDG specification says[1]
The flatpack path you provided is not a standard one.
Flatpack should install their desktop files to a standard XDG dir.
If that is not an option you can symlink ~/.local/share/applications to the flatpack path. That is in the search options.

Flatpak adds its folders to the XDG_DATA_DIRS environment variable and desktop files should be searched for in "$XDG_DATA_DIRS/applications". It's even mentioned in the spec you linked.
